Is there an easy way to close every window for an application at once?

Yes, you can close each window for an application (or each Finder window), by pressing Option+Command+W. Close a single window with Command+W. If you would rather just hide an application you can push Command+H. Or you can hide every application besides the one on top by pushing Option+Command+H.
